I created a classic sales sequence., and I have the steps to be executed on day 1 , day 3, day 5 , day 7. The first step on day 1 was executed properly. I deactivated the sequence on Day 2, and reactivated it back on day 4 but unfortunately

Since you re-activated the sequence on day 4, the second step on day 3 will get skipped because the records are currently in day 4 and so, day 5 emails will get executed. The best practice is to  check the current status of the lead / contact and then change the date of execution accordingly, while deactivating or re-activating the sequence.
